Axel nut

1984 R100
At one point I shimmed the wheel to the left to make space for a larger tire.

Now I am changing back to standard (400.- 18) tires. When I shimmed the wheel many years ago, I noticed that there were less threads visible exiting the axle nut. So I safety wired the nut. Would this weaken the nut enough that I should change it to a new nut? Is the nut compromised?

I doubt very much that your hole will have compromised the nut to any significant degree... however... if you're in any doubt, a new nut is not going to break the bank...
