You do want the swingarm to be centered. But on a properly setup bike, the rear tire will not track exactly along the line of the front tire. It's just the design of the bike. BMW did this to offset the rotation affects of the crankshaft along with the coriolis effect when riding in the northern hemisphere to the west of the meridian line. What for it...... :lol:

Swingarm centered, use the spacer or not depending on the size of the tire...the bike should run fine. If it doesn't then you have much bigger problems than this.
