I rebuilt the transmission this past year on my R90S because a dog dropped out with some gear oil. It turned out that the dog was from an intermediate or lay-shaft. This intermediate shaft is a shaft plus a number of gears and may only be replaced as an assembly (very expensive). Also, my R90S is a 1975 and I learned from Anton that there about four different five speed transmissions. And, there are two sets of helical gears depending on the year (15 degree and 17.5 degree and they may not be intermixed).
A GREAT resource is the video available on http://www.cycleworks.net I'd suggest getting the video so you may see the challenges of doing this work. I'm a mechanical engineer and been a mechanic for over 40 years. The best description I read about this rebuild is that you need to be a combination of a boxer and a neuro-suregon. One of the other reasons I suggest the video is that you'll need quite a few special tools to disassemble the transmission and then carefully measure the shaft end play. Also, Cycle works has many of these tools as well as a number of the required parts (bearings, shims and gaskets).
